Because there is no "good" hero in the world of Mario. If you play Super Mario Crossover and you pick Samus or Megaman or Bass or anyone with a gun, you become an unstoppable force of bad assery and can blow Bowser to kingdom come.

So let's go back to Wily. He has succeeded in taking over cities and maybe event the world. He certainly brought it to its knees with the Roboenza virus.
