Piccu Station (level 3).
Secret room just off the area where you get your first napalm cannon.  The room that contains the napalm and the secret door to this area has a big half-circular structure with a scrolling texture -- interestingly this structure was reproduced in most of the levels of Warp Shockwave (a D2X-XL singleplayer mission by Karx, for those who don't know.  Highly recommended).
Something unique about this level... Later on you find dead lizardlike robots lying around.  You never face the live versions of these bots (and in fact the live versions don't exist in the game data).  The only time you see the live versions is in the level 1 exposition movie.
I'm actually pretty sure those lizard bots are what the novels call the "endo-skeletal" or "endo" mechs.  The other robot from the intro movie (the one that looks like a praying mantis velociraptor) is the "exo".

My first thought was level fifteen, TBH, which isn't too surprising, because the architecture between the two levels is similar. But then I realized it was probably more likely to be level three.

It didn't matter, though, Kaiaatsel guessed it before I had the chance to.  ::)

Aww, damn. I missed this and Level3 was my thought too. You can tell from the textures that it's an early level.
Is it the room where you summon the quarantine team who arrive in the badass-looking black ships at the end?

The underground area in that level, where you have to break the windows to get in has these dead lizard robots like Kaiaatsel says. I'm pretty sure you can find a re-creation of the lab itself from the cutscene where the robot goes crazy and breaks through the glass if you look around long enough in that section.

Isn't that the same area where the Super-Thief shows up as well?

This so makes me want to re-install the game, lol.

I can only say it looked very familiar, had no idea what level it was.

This is the secret room off of the large room with a big round thing sticking out of the floor, behind a large rolling door. It's just before where you find the armory.

Ahh, so quite near the start of the level then? Before you go outside.
Level 3 is probably the best level. That and the Moonbase are awesome. Infact, all the levels are superb because they're all distinctive and clever.

I've played the game through many a time but are there any fun easter-eggs worth seeking out when I install it next?

Another favourite of mine is the spacecraft factory but it is an extremely difficult level. The powerups are very sparse. I hate to die because it kills the realism for me (and I'm a very bad loser).

I always thought the spacecraft factory was mind-numbingly boring. That and the stupid cargo ship.

As they sit there getting pummeled by the juggernaut, and all they can think about is the forcefield.
